3602fb9a23 FN-5839: prevent stale integration-advance sync prompts
Treat rewritten integration-branch advances as handled when the working tree is already aligned.

- Add a new `superseded` resolution for unreachable advance SHAs that remain after history rewrites while HEAD matches the local integration tip.
- Update Git status collection logic and route/API status typings to propagate the new resolution state.
- Update Git Manager modal messaging and dismiss behavior so handled `superseded` entries do not show a sync CTA.
- Extend dashboard route and modal tests, and refresh dashboard guide docs for the new classification behavior.

Refine merge-advance status handling so Git Manager only requests action when the checkout is truly behind.

- classify recent integration advances as reachable, orphaned, subsumed, or pending before marking them actionable
- detect subsumed advances by comparing commit patch fingerprints from recent HEAD history
- expose advance resolution metadata in API status payloads and route exports
- update Git Manager UI to count only pending actionable advances, gate Sync Working Tree visibility, and allow dismissing handled orphaned/subsumed rows
- expand dashboard tests and docs to cover stale false-positive scenarios and new resolution behavior

5d35b64bd1 fix(dashboard): remove duplicate integration-advances UI; Sync working tree skips origin
Two cleanups in Git Manager → Status:

- Removed the duplicate "Sync local tip" button (gm-integration-actions)
  and the second "Recent integration advances" list (gm-recent-advances)
  that rendered above the highlighted block. Also dropped the dead
  mergeAdvanceEvents state, fetcher, and SSE subscription that only
  fed the deleted UI.

- Sync working tree is now pure-local. Added skipOriginFetch to
  PullGitBranchOptions.integration (and the matching POST /api/git/pull
  body field). When set, pullGitBranch skips tryFastForwardFromOrigin
  entirely — the sequence is just auto-stash → git reset --hard
  refs/heads/<integration> → restore stash. The Sync button passes
  skipOriginFetch: true because the "N need action" recovery is for
  catching the worktree up to a *local* merger ref-advance; touching
  origin could silently pull in unrelated remote commits.

Help disclosure rewritten to reflect the pure-local behavior.

6e7f1e570e fix(dashboard): useMergeAdvanceNotice tests should waitFor toBeDefined
`notice` is `events.find(...)` which returns `undefined` (not `null`)
when no match. `waitFor(() => expect(...).not.toBeNull())` exited
immediately because `undefined !== null` — the test never actually
waited for the api mock to resolve. Sometimes the followup assertions
happened to land after the events fetched (test passed by luck);
sometimes they ran while notice was still undefined and the assertions
failed.

Switched all five waitFor sites to `.toBeDefined()` so they actually
block on the events-fetch resolution.

d5cfa92c23 fix(dashboard): close 7 review findings on extended-status hardening
Settings inheritance (high):
  - Restored the value !== initialProjectValue gate on the non-model
    project branch. Previously every effective/inherited project key was
    persisted as an explicit override on every save.

Git Manager UI lie in remote-only mode:
  - "Local <branch> vs origin" card now renders "no local tracking"
    instead of a green "Synced" badge when integrationTipSource ===
    "remote-only" (no local branch to compare).
  - New dedicated "HEAD vs origin/<branch>" card surfaces a meaningful
    distance in remote-only mode.

isIndexStale correctness:
  - Walks up to 16 reflog entries so multi-hop misses (A→B→C without
    sync) are detected; the prior check only consulted @{1}.
  - Gated on isOnIntegrationBranch === true so a feature-branch worktree
    whose HEAD happens to descend from <integration>@{1} no longer trips
    the FN-INDEX-DESYNC warning.

Enumeration-failed events surfaced:
  - collectRecentMergeAdvances pairs events with (taskId, newSha) when
    both are present, falls back to taskId-only for early-failure events
    (e.g. "enumeration-failed") that have neither path nor newSha. The
    diagnostic outcome now surfaces on the matching advance instead of
    being silently dropped.

aheadOfIntegration semantics no longer shift:
  - Split into three distinct fields: aheadOfIntegration (HEAD vs local),
    aheadOfIntegrationRemote (HEAD vs origin/<branch>),
    aheadOfOriginIntegration (local vs origin). Consumers no longer have
    to read integrationTipSource to know which comparison they got.

currentBranch failure no longer masks wrong-branch state:
  - Distinguish "command threw" (transient git error) from "command
    succeeded with empty stdout" (legitimate detached HEAD). New
    currentBranchDetectionFailed field lets the UI surface "branch
    detection unavailable" on a real failure.

ef12df4363 fix(dashboard): close 8 review findings on git-status + integration-branch setting
Settings (data-loss):
  - Non-model project keys now use null-as-delete instead of dropping
    undefined via JSON.stringify, so clearing Integration branch (Use
    dropdown / auto-detect) actually clears the persisted value.

isIndexStale (false-positive AND false-negative):
  - Replaced the empty-worktree heuristic with a reflog-anchored check:
    stale iff refs/heads/<integration>@{1} exists, HEAD is descendant of
    it, and `git diff-index --cached <prevTip>` is empty.

Auto-sync attribution in collectRecentMergeAdvances:
  - Match auto-sync events by (taskId, newSha) instead of taskId-only;
    re-merged tasks no longer have older advances mislabeled with the
    newest outcome.
  - Compare worktreePath after realpathSync on both sides; macOS symlink
    paths no longer cause permanent "needs action" false positives.

Extended path no longer 500s:
  - Route wraps computeExtendedGitStatus in try/catch and falls back to
    basic status on failure. Inner `branch --show-current` wrapped too
    so detached HEAD / non-git rootDir doesn't throw.

Integration branch falls back to remote-only ref:
  - When refs/heads/<branch> is missing, use refs/remotes/origin/<branch>
    as the integration tip. New `integrationTipSource` field
    ("local"|"remote-only"|"missing") drives a UI badge.

Copy commit hash:
  - Short-SHA copy is the default and matches what's displayed; a
    separate "full" button copies the 40-char headSha. Previously the
    single button silently copied the full SHA when extended was on.

Detached HEAD:
  - isOnIntegrationBranch left undefined when currentBranch is empty so
    the UI doesn't render "(not on <integration>)" against a
    no-branch state.

85786e7893 feat(dashboard): extended integration-branch status in Git Manager
Repository Status panel now answers "what is the actual state of my
project root vs the integration branch?" so operators can be sure of
the picture even when the Merge Advance Notice banner is dismissed.

GET /api/git/status accepts ?extended=1 and returns additional optional
fields:
  - integrationBranch + integrationBranchSource (settings|origin-head|fallback)
  - integrationTipSha / originIntegrationTipSha
  - aheadOfIntegration / behindIntegration (HEAD vs local integration tip)
  - aheadOfOriginIntegration / behindOriginIntegration (local tip vs origin)
  - dirtyDetails {staged, modified, untracked, conflicted, sample}
  - indexStaleVsHead (surfaces the FN-INDEX-DESYNC scenario)
  - stashCount
  - recentMergeAdvances: up to 5 merge:integration-ref-advance events
    joined with merge:auto-sync outcomes; needsAction flag flips when
    auto-sync didn't successfully bring this worktree forward

GitManagerModal renders all of it:
  - Existing cards get sub-text: branch shows "not on <integration>",
    Working Tree shows staged/modified/untracked/conflicted breakdown
  - Second row: Integration branch + source, HEAD-vs-integration,
    local-vs-origin, stash count
  - Yellow warning panel when indexStaleVsHead surfaces the merger's
    stale-index situation with a recovery hint
  - Recent integration-branch advances list, color-coded by needsAction,
    shows the per-advance auto-sync outcome so operators can audit
    even after dismissing the banner

All fetchGitStatus calls in GitManagerModal switched to extended:true.
Other callers unaffected — extra fields are optional.

b196ab42b4 fix(dashboard): no resize-drag dismiss across all resizable modals + Claude CLI in Authenticated group
When a user drags the native CSS resize grip from inside a modal and
releases the mouse over the overlay, the synthesised click event
targets the common ancestor (the overlay) — fooling the existing
e.target === e.currentTarget dismiss check. Audited every modal with
`resize: both` and switched them to a shared mousedown→mouseup tracking
pattern (new useOverlayDismiss hook) so dismiss only fires when both
events land on the overlay.

Modals fixed: TaskDetail, Settings, FileBrowser, GitHubImport,
GitManager, ScheduledTasks, Scripts, WorkflowStepManager. (Terminal
and AgentDetail were already fixed in 95566795e; PlanningModeModal
already had the right pattern inline.)

Also: in Settings → Authentication, the "Anthropic via Claude CLI"
card now lives inside the Authenticated group when authenticated and
the Available group otherwise, instead of floating at the top.

8a88e23b9c feat(dashboard): UI polish pass — resizable modals, themed scrollbars, settings overhaul
Modal resize + size persistence
- Extract `useModalResizePersist` hook (ResizeObserver + localStorage),
  apply to Files, Git Manager, GitHub Import, Workflow Steps, Automations
  (ScheduledTasks), and Settings modals. Each gets `resize: both`, sane
  min/max constraints, and a unique storage key.
- Bump default heights so the modals feel less cramped (Git: 92vh,
  Workflow/Automation: 80vh, Settings: 80vh / 1100px).

Scrollbar theme
- Add a global `*::-webkit-scrollbar*` + `scrollbar-color` rule in
  styles.css so chat, document, system stats, file browser, usage
  indicator, etc. inherit the theme. Existing per-component overrides
  (.board, .column-body, .settings-sidebar, planning modal) still win.

Document view
- Collapse "Show hidden" toggle and search input onto the same row as
  the Project Files / Task Documents segmented control. Stack again
  below 768px.

Mailbox / Todos
- Match Todos header treatment to the Mailbox header (typography,
  padding, border).
- Add top spacing above Mailbox Inbox/Outbox/Agents tab bar so the
  vertical gaps balance.

Settings
- Wider, resizable, persisted Settings modal.
- Project Models description and Authentication panel get proper
  horizontal padding.
- Reorder project sidebar so "General" is first.
- Plugins page: clean margins, integrate refresh button, exclude
  bundled runtimes from the "Installed Plugins" list (they were
  appearing twice — once erroring, once in their own section).
- New "Updates" panel with auto-check toggle + "Check now" button
  (frequency control noted as needing a backend schema field).

Background sessions
- Fix stale "AI N" / planning-icon badge: `handleDeleted` in
  `useBackgroundSessions` now writes a tombstone, advances the
  timestamp guard, and broadcasts completion so the cross-tab
  sync store stops resurrecting the deleted session on the next
  merge tick. Added regression test.
- Re-fetch list on SSE reconnect so terminal events fired during a
  network blip don't get permanently lost.

System stats
- Refresh button uses correct single class (was getting both `btn`
  and `btn-icon`, which conflicted on padding/border).

3fbb7c47cf refactor: eliminate ~400 no-explicit-any warnings across the workspace
Parallel subagent pass: four typescript-pro agents on non-overlapping scopes.

Patterns applied:
- catch (err: any) { ... err.message ... } → catch (err) { ... getErrorMessage(err) ... }
  using the new @fusion/core helper. Bare catch {} where the error was unused.
- SQLite row types: defined typed XxxRow interfaces per table and cast
  .all()/.get() results via `as unknown as XxxRow[]` (the double cast is
  required because better-sqlite3 returns Record<string, SQLOutputValue>).
- rowToX(row: any) converters: typed argument with the matching row interface.
- Dynamic settings key writes: (settings as Record<string, unknown>)[key].
- React event handlers and setState callbacks: inferred types or concrete
  React.{Mouse,Change,Form}Event<...> where needed.
- pi-claude-cli: local PiMessage / PiContext duck types to avoid re-typing
  pi-ai concrete shapes; typed Claude stream event message fields.

72 files changed, ~400 anys eliminated. Typecheck passes across the workspace.

200ebfcd39 refactor(dashboard,desktop,engine): remove unused imports, props, and locals
Clears the remaining no-unused-vars warnings across the dashboard app and
server, desktop main, and engine sources. Dead React state destructures are
collapsed to setter-only, unused props are underscore-prefixed to preserve
API shape, and unreferenced catch bindings are dropped. No behaviour change.

c5e8fc7633 fix(dashboard): make GitManagerModal project-aware
GitManagerModal was not receiving projectId from AppModals, causing all
git operations to run against the default repo instead of the active
project's repo. Threads projectId through all git API calls.
